You can map URIs to the locations or even the system IDs if you want.

At the end, this ID may be used by your application that handles these XML files.

Then right-click the same files/folder again and click on "Validate", which will remove the errors with a confirmation.

If it is not validated, then Eclipse cannot reach the XSD file. You can also define XML catalog entries for your xsds.

I've not used it myself but you might want to take a look at Schematron Eclipse Plugin from Castle Designs.
